I found William, Whittaker with Elizabeth Parker 1863 and her son Joseph he says he is their uncle. He could have been married to one of her aunts. He originates from the Manchester area. His birth year is given as 1822

Its confusing there is no mention of a Mary or Elizabeth nee Parker how come it states he is the uncle of Elizabeth Parker and son Joseph where does the Parker come into his family.

It is confusing, but I think you need to trace who William is and trace his siblings families. Elizabeth could also be a niece of his wife's family- so there is lots to look into. William may also be a great uncle- This is just one of many possible related connections:

As you say, Mary Jane was the daughter of Mary Ellen's brother John.

I believe you do have the correct Mary Ellen but we are 'asuming' that Joseph is the same one as is with Elizabeth on the following census (he probably is!) and and we are 'assuming' that the Elizabeth with the Whittaker's is the sister of Mary Jane and also the mother of Joseph.
I think our 'assumptions' may be wrong.
I am leaning back towards the Elizabeth I was folling originally with parents James and Margaret
I have no doublt that the family in Oldham is also connected but I don't yet know how!
I also have not yet found the link to the Whittakers.
