The vicar may have presumed he was a Batchelor?...

Did Thomas sign the register himself? if he couldn`t read or write he wouldn`t have known if any of the information was wrong.

Think all the evidence shows you have the correct family.

Have you checked the neightbours?, people locally on the census to see if anyone else from Essex also went to Yorkshire.

He may just simply have been offered work up there and gone because of that, prehaps he fell out with family after his wifes death?

People did move about in those days and its not always obvious why.

Valerie...... Another option ! Thomas had brothers ..so Elizabeth could be the daughter of one of them that had maybe died & been "adopted" by family...... ie:- nurse child. And if father James had brothers then could maybe be one of his....?
Just a thought.
